Limited supplies of torpedoes don’t seem to have stopped Janeway from using torpedoes.
If they could build and rebuild the Delta Flyer, they probably build quite a few torpedoes in their downtime. Maybe she put the crew of the Equinox on torpedo building duty.

I would have liked to seen some episodes of them hard negotiating for needed supplies. (Imo the foraging for food with neelix was stupid.)
Janeway has an unlimited supply of torpedos anyway, just beam them onto the ships
